As far as I know there is no option to do this with ez. The main problem is that most freeware pdf libraries are aimed at creating pdf files, not parsing them.
You might be able to utilise something like pdf split-merge here: http://www.verypdf.com/pdfpg/index.html for splitting your pdf files. Then create a main folder for each big document with several children for each part of the pdf file.
