I have no experience on FreeBSD, but there are problems causing the php-java bridge to run slow (300x slower). Yet, from the error messages you get, the correct versions of automake etc are not used. So check your installation.
If you are successful, I would like to know about performance since the basic socket communication already is a bottle neck on freebsd
