We use Mantis ( http://www.mantisbt.org ) to track issues relating to the development of our eZ publish sites. It is another open source solution, and is very easy for users to report issues through.
We had not really considered building the bug tracking into eZ because sometimes our "updates" to an eZ system break publishing!
