Check the ShowClasses settings in contentstructuremenu.ini file - it lists the content classes that will show up in the navigation menu on the left. If the settings are right, try clearing the caches (both eZP cache and the browser cache)

I checked the values for ShowClasses in all the contentstructuremenu.ini. They all seem to be fine. I also cleared the cache for both the admin and command line.
Unfortunately neither helped, from the Content structure tab only the node id 2 is showing in the tree. Very strange.
First of all think what you have done before your content disappeared. Nothing happens without reason. Did you manipulate with language settings maybe? How does your [RegionalSettings] look like for admin siteaccess?
