Your PHP works in CGI mode, so eZ publish added ? to URLS. This is not recommend for eZ publish. I suggest switch to Apache module (mod_php). More info you can find in PHP manual.

It's true. My PHP works in CGI mode.
I'm running Win2k, Apache 2, PHP 4.3.9, MySql 4.1.7.
But i can not setup PHP runs in module mode. I do like PHP setup guide but Apache can not startup.
# For PHP 4 do something like this:

AddType application/x-httpd-php .php
# configure the path to php.ini PHPIniDir "C:/php"
