I haven't used the Lucene extensionin the way you have described so I can't give you specific advice.
Look in your apache error log as well as the eZ error log to see if there are more details as to the cause of the error.

I think I found the problem: I needed to change the owner of the var/lucene directory to tomcat5 so that the logs could be written!
