I am a real newbie so my posting is a bit like the blind leading the blind ;-)
I am also trying to get ezpublish up and running in non-virtual mode and I gleaned from this informative page that I may not be allowed to use .htaccess files.

That could be your problem as well.
I am going to talk with my ISP server admin to double check
Oddly, I uploaded an .htaccess page via ftp and it didn't show up in the directory but it caused errors. I ran a delete (on this file I couldn't see !) and was able to remove it and things went back to normal.
