I noticed that there were files that weren't deleted after "clearing cache" as well.

Sounds like what you are talking about and it helped me with caching problems with 3.2. I still run into some cache problems with .ini files, but not enough to complain.
Yep!!! after days and days of working, I'm sure that clearcache has some problems. I resolved all my problems with template , deleting manually file in /var/mysite/cache/override/ ,that cannot be canceled by admin section. Maybe a bug, maybe not, but if I change override, I must delete local cache else file .ini are not resolved.
