Some more experimentation revealed that it doesn't matter what the main location is, it matters what the *first* main location is, in other words, where it was created. This seems to determine the section that the object is in. If it is first created in the Media section, its section stays that way even if I change its main location.
I still no answer to the problem, though.
FYI, I am running v3.5.1.
