my content structure is:
TOP
|---- site1.com
|---- site2.com
Unfortunately site1.com & site2.com which are RootNodes shows in title path.
How can I remove them?

Try setting "PathPrefix". Found in site.ini

I have PathPrefix in [SiteAccessSettings] section, but it removes only site1.com (folder name) from URLs
